Sorry if this has already been answered:

I'm using Jamstix in Live Loop mode. I'm switching to a different loop by sending in the proper MIDI note message. Jamstix responds accordingly by auto playing a random fill at the end of the current loop and then switching to the next loop.

1. Is there a way to assign a specific auto fill (or maybe a subgroup of fills) for that particular loop? Question

There is no such option at the moment. However, the fill selection is controlled by the 'Funkiness' and 'Complexity' sliders in the jam tab control panel.
