Is there a way to have one limb (kick) not get altered by tweaking things while "composing"? For instance, if I want to hear hat variations?

Unfortunately that is not possible at the moment. You can freeze brain elements, however.

Is there anything that would prevent me from opening 3 instances of JS, muting everything but the kick on one, hats/ride on the other, and the inverse on the remaining copy - in order to be able to separately tweeze/audition parts without disturbing one or the other?

Or is there some other method I'm completely missing?

I'd advise against multiple JS instances not only due to complexity but also for performance reasons. Try this: left-click on the KICK header in the brain and click 'Freeze'.
