Could it be specific to MTS, but I noticed that the indicator in JS is always one beat behind the beat indicator in MTS. I can offset by complete bars, is the a way to offset beats?

No, there is no way to do less than a bar. That is just really odd though and I recommend you contact MTS support on this as they are apparently sending incorrect song position info.
