I am running JS2 in Sonar 6 Home and I have just loaded a 6/8 blues, sounds good. Then I notice that the time sig. in Sonar is still 4/4 so I changed it to 6/8 and beats keep getting dropped for the first few bars (increasing in number each) untill everything goes quiet on about bar 4 or 5.

Any ideas?

When changing time sigs in a project it is usually a good idea to hit 'Reset Song' in the song menu of JS2.
