The other day I was getting my drummer's TD-8 V-drums hooked up to Jamstix (using Reaper as the host) and noticed that the kick drum was triggering a "square kick" and the actual kick drum sample was not being played, therefore silence from the kick. Then I found that if I go to the "kit" page in Jamstix the kick drum pedal is animating, but no sound. If I click on the kick drum pedal, it does the same thing ("square kick" and no sound). Clicking the kick drum head triggers things as normal.

What is this square kick thing, what's it for, how is it different than clicking the kick drum head (besides the obvious) and how do I map a sound to it?

Not sure what 'square kick' is. This is in the TD-8 module, right?
I recommend you download the latest Jamstix 2 beta and try the TD-20 extensions available in the drum module mode menu.
