I have a template in reaper to use 8 JS2 outputs, but when I load a BONZOPAK kit only 1 output is used.
and from then on any non-bonzopak kit I load is limited to 1 output also.
I have to close/re-open reaper to get the 8 outs again. |

Try setting JS to 8 outputs in the kit window (between the "install pack" and "cache" buttons there is drop down menu, use the 8 outputs template. Then, in the mixer turn off "downmix". Also, confirm that there are 8 outputs available in that same window.
I would suggest to Ralph making the outputs non Kit or preset related. If I load a preset or a mapping that shouldn't change the outputs I have for JS at that moment.

I always have it on 8 outs, otherwise my template wouldn't work 
so, what is happening is, when I load a bonzo kit outputs and downmix reset (i.e. kit/preset related). that shouldn't happen, I think.

It already is. If you check the 'Lock Outs' button in the kit load dialog then the output data from the kit will not be loaded.
