JS1 had a really nice "snare ghost notes" checkbox on the snare area of the patter. Does JS2 allow any similar behavior to get ghost notes going for the length of a pattern?

There is a ghost option in the brain section, but I got to read the manual about that one because I find the ghost notes a bit too loud. But the option IS there!

Isn't that only for fills though? In JS1 you could have it going for the whole rhythm when there was no fill at all.

It depends on the style. If a style has ghost note ability, you will see it as 'Snare Ghosts' in the ACCENT tab. You can usually choose from several types of ghost note patterns and also adjust the velocity with the 'Power' slider.

That makes sense. I guess then what I'm really missing is ghost notes in the "Two Step" style!

Yes, I know it is not a perfect solution, yet. I'll try to find a way to add ghosts to an existing style when I get a chance...
