I've ran a song through Jamstix with AudioM8 and for a while I can see it recording a rhythm in Free Jam mode. After halfway into the song, if I stop playing, the arrangement panel is empty. If I switch to Manual, there's nothing there to play.
The only thing I can think of is that FL Studio is hitting 80% CPU, sound is breaking up a little. I also saw a message flash up in Jamstix, something along the lines of "UI error" and "access violation".
After this it seems quite difficult to get Jamstix to start playing again. I had to crank up the smoothing on the audio level to get anything out.

80% CPU is pretty bad so this may be an issue at any rate.
Please follow this link and try this version of Jamstix and see if it helps:

Also, if you continue to have problems, add this line to the jamstix.ini file anywhere in the [General] section:
Logging=1
Then jam again until the problem appears and send me the file 'rzdlog.txt' from the Jamstix folder to support@rayzoon.com. It will contain debug information that may help us identify the problem. _________________ Ralph Zeuner

I switched to standard audio and raised the buffer latency (300ms). Cures the break up audio, still hits 70% CPU.
This X2.5 version doesn't seem to lose the Free Jam, but when I tried to adjust complexity, it got stuck in an error loop complaining about losing something in Jamstix.dll. I had to exit FL Studio to recover as the mouse was captured by the complexity control.

Please note that Jamstix will run into timing problems when the latency is over 40ms.
It really sounds as if you are pushing your system to the limit.
Also, do the Logging=1 thing and send me a log, maybe I can see something. _________________ Ralph Zeuner
