If I connect, then select "Install Options", then click OK, it disconnects and I have to reconnect. No big deal but just wondering if that was intended. And I can only select the Install Options if there is an actual update but what if I want to change the data folder or .dll folder?
Also, I have a folder named Program Data\Jamstix4\Installer with the Jamstix Manager executable in it. I also have one in the Program Data\Jamstix4\data\ folder, which is where the Start Menu Shortcut points to. Is the "Installer" folder a remnant and if so I assume I can delete it?

Just don't connect. If you open the manager and then click Options, it should be enabled. It will connect and update if necessary based on your changes but a simple DLL move etc. will be done when you click OK with no re-connect.

The 'Installer' folder inside of the program data jamstix 4 folder is necessary but the manager executable in it is not. That's a left-over from the Beta, I believe.
