Section 9.1 of the manual lists the parts that a song can be composed of, but I can't find anywhere else in the manual that describes what ALL these parts are, or what they do to Jamstix playing.

Many I know, but some I'm unfamiliar with. I can't figure out which one to use for a particular part in a song form I often use.

As far as Jamstix is concerned, what is the difference between Bridge, Middle 8, and Breakdown? The terms seem to be interchangeable depending on who you are talking to.

What's a Link?

The particular part I am looking for is an instrumental "hook" that occurs several times in the song, before each verse and a few other places. So my song would typically start...

HOOK (unique guitar riff not used in verses or choruses)
VERSE
CHORUS
HOOK
VERSE
CHORUS
BRIDGE? MIDDLE 8? BREAKDOWN?
...et cetera

What part should I use for HOOK?

My second question is, what do these parts mean to Jamstix, as far as how it interprets the parts? E.g. if the basic pattern is, kick on 1/3, snare on 2/4, hat on all eighth notes, how will Jamstix play a verse differently from a chorus or bridge?

For a Chorus JS will normally switch to the Ride cymbal like most drummers do.

Hook is a pretty general term and can mean different things IMO. If it is heavily syncopated I would probably hand edit a drum part to fit it and then turn my JS drummer of choice loose on what I hand edited. This works sometimes, other times not so much.
