I did send an email but wanted to mention here that I'd like to redownload JS 2 if possible.
I have backups of just about everything else, not sure what I did with it.
Anyway, I have a newer computer and I'm reinstalling al my stuff.

I may only install the BonzoPak and MetalPak. Will that likely cause me any issues?

Not sure what you mean. You will need a Jamstix 2 install in order to use MetalPak or BonzoPak.

Sorry for the confusion - I may not install the stock kit but just the others - unless that creates an issue with the program?

I recommend installing the stock kit since some MP and BP kits may use them.
